If an install to the internal memory gives these problems then I think you're missing the latest sigpatches. Note that Hekate and Atmosphere have their own sigpatches. The ones for Hekate are in the bootloader folder and the sigpatches for Atmosphere are in the atmosphere folder. You need the right files in the right folders.

I've deleted and reinstalled my atmosphere, bootloader, hekate files and the up-to-date sigpatches from the pinned post. I still cannot get past this message.
